Set user-authority-in-system-dir=false in config. Tested with ConsoleKit2. Not sure that will work with logind without additional code. Licence: BSD2CLAUSE

ConsoleKit2 will create
/var/run/user/$UIDdir and promote it asXDG_RUNTIME_DIRin any way.user-authority-in-system-dir=truemean that lightdm will create/var/run/$USERto keep xauthority.user-authority-in-system-dir=falsemean that lightdm will create~/.Xauthority, after this change lightdm will create/var/run/user/$UID/.XauthorityifXDG_RUNTIME_DIRis set.Licence: BSD2CLAUSE
