Updates to default elisp files and templates.

+ Remove private copy of doxymacs.el.  Use MELPA provided package highlight-doxygen instead.
+ Recommend that additional packages are installed via MELPA: cmake-mode, fill-column-indicator,
  lua-mode, rtags, and yaml-mode.
+ Update the `sample.emacs` with additional useful settings.
