#htslib, samtools, sambamba, bwa install below all pulled from docker-cle dockerfile

Configuration for several tools was pulled directly from the docker-cle Dockerfile in order to quickly develop a functional tool; now that this is done, these tools can be updated. Note that other issues may result in the removal of some of these tools.
