Fix readme structure / links #15

Read me now has a number of broken links. Also, for consistency, please rename output_data to output. My mental model is:

  • data: raw data coming in. Not versioned.
  • build: processed data partway through the pipeline. Not versioned.
  • output: final outputs from the pipeline. Versioned.

Equivalent to how make and make clean work.

All README.mds at all levels should now be working appropriately.
