Reintegrate `QC_WORKFLOW` subworkflow into pipeline after migration to nf-core/subworkflows

1. Migrate the subworkflow to nf-core. Change name to an appropriate name with nf-core conventions.
2. Add tests
3. Reintegrate back to the pipeline
