When you use documentation https://kubernetes.io/docs/tasks/manage-kubernetes-objects/kustomization/ you will end up in a situation using deprecated functionality:

# Warning: 'patchesStrategicMerge' is deprecated. Please use 'patches' instead. Run 'kustomize edit fix' to update your Kustomization automatically.

The new one uses patches https://github.com/kubernetes-sigs/kustomize/blob/master/examples/patchMultipleObjects.md
