Using the Java one sometimes causes this problem:

When you select “Export sequences (one file per column)”>Browse>New Folder>[Make new folder] the “Use this directory” button is usually greyed out so that the new folder cannot be selected OR if it’s not greyed out and you try to export, you get a message that there is no such folder.
