The following shows a small part of an overexposed Nikon D7000 raw file in darktable 3.9.0+1483~gfb7ae22e9, with -1 EV applied in the exposure module, and raw clipping indicator enabled:
As you can see, most the magenta area is not marked as overexposed.
RawTherapee's camconst.json lists the max RGB levels as
"white": [ 16300, 15700, 16300 ], // typical R 16383, G 15778, B 16383

Changing the raw white level to 15780 (close to the 'typical' G level of 15778) produces the following - the clipping indicator closely matching the clipped (magenta) areas:
