I’m hoping to get some information about how Suite2p calculates the neuropil fluorescence. I’m getting wildly different neuropil values in multiple FOVs between mice and even in FOVs in the same animal on different imaging days. When I open TIFs in ImageJ and draw ROIs around patches of neuropil, the fluorescence values are all roughly in the same range regardless of which animal I’m looking at. However the Fneu calculated in suite2P is ~10x higher in some FOVs compared to others. Because of this I am getting inflated signal values in some mice. Could anyone lend some insight into how to fix this issue?
