I went to flags tab and it took few minutes to load over 300 sites. At the end it stopped at:

Failed to load Iota (rate limited)

Is it possible to rate the requests or cache the results?

The limit end up being temporary banned on all the SE sites by the IP address.

This IP address (X) has performed an unusual high number of requests and has been temporarily rate limited. If you believe this to be in error.

This should not happen unless you make a bunch of other requests to any Stack Exchange page while the flags are loading. Do you have a shared IP (e.g. office with other SE users)? Also make sure you load the flag summary only once every 15 minutes.

Can you try to edit the script and increase the values for the delay variable on line 297 a bit?

I don't have shared IP, however, I was using SE chat and had some other SE tabs opened in the background, so it could make some difference. Also most likely I've opened flag tab more often than 15 minutes.
