Programmatically migrate or recreate database

I'm having issues with adding file groups, which I think is because of the 0.9.x -> 0.10.x update based on the conversation in #657.

I have a lot of documents already uploaded, and would like to avoid having to rebuild the database from scratch. Is there a guide to perform the migration that I've missed somewhere, or at least be able to script/automate file uploads/indexing so that it doesn't have to be done manually?
