Installing from source code requires BEASTLabs to be installed and declared as a dependency (for beast.inference). Perhaps add this to the readme?

I cannot compile Nexus2XML as that requires jloda and I don't know where to get it from (it doesn't seem to be in one of the included libraries).

Sorry for the slow reply -- for packages other than BEAST2 it is better to mail me directly since I don't check them regularly.

There is some experimental code added lately that has dependencies on BEASTLabs (SNAPPHeatedMCMC) and the model selection package (SNAPPSkylineAnalyser). Both are experimental code, that are perhaps not likely to make it in a release, so I did not update the build scripts for it. The SNAPPSkylineAnalyser depends on Application and ConsoleApp classes that are probably better suited for BEASTLabs, so they will be reorganised at some stage.

As far as I know, Nexus2XML depends on code from SplitsTree, but is also not released (and could probably be removed).

Nexus2XML turned out to be dead code -- deleted now.
